We can feel John's yearning--even though Sherlock is there it's all still very tentative isn't it .

John hasn't really absorbed the reality of it yet and Sherlock said that what he was doing wasn't done, so John assumes Sherlock will need to leave again. This bit follows John entering the room where Sherlock's asleep (or at least he has his head turned away and seems to be). There's at least one fairly long converstion that has to happen, probably two, hence the slowing down.
